Nizhalukal revolves around Nanda Kumar, son of Prabhakaran Master, who is one of the most respected persons in Veloorkara village. Nanda Kumar is in love with his neighbour Malavika. During the course of time, Nanda Kumar gets admission in a city college and goes there. While Nanda Kumar's city life proceeds through the interesting instances of unlimited freedom in his college and hostel, Julia, a notorious glamour doll in his college, falls in love with him and dates him, making a dramatic twist in the story.

Nanda Kumar returns home. After some time, he comes to know that a few girls in his college (including Julia) have been booked by the police for having alleged connections with a drug mafia in the city. Meanwhile, one of the girls arrested by the police dies of AIDS. The rest of the story develops around Nanda Kumar's anxieties and mental agonies from the fear of being infected with HIV.
